Routes between islands can be memorized by playing the navigation puzzle.
Each league point in the ocean may be individually memorized. Once memorized, league points will always appear brown on your "Ye known world", and you will no longer need access to charts (on the current ship or in your possession) to see them.
You must be navigating when the ship encounters the league point, and score at least Fine on the duty report[1], to have a chance to memorize the route. The number of times you have to navigate to a point is random, though it is believed to require between 2 and 5 passes. You must travel between two league points; turning about before hitting the next league point does not work.
Islands are also memorized, in that once you have been to one, it will always be visible on your Ye Known World. Each island also has a league point, which is memorized separately. Memorizing the league point of an island does not memorize the island, you must step foot on it. This is often forgotten, as island text always appears brown on the Chart of the World, whether it is known because of a chart or has been memorized.

[edit] Strategies
It is easiest to memorize points when you can navigate uninterrupted. Memorizing while pillaging is notoriously slow.
You can navigate with the navy after achieving broad experience in bilging, carpentry, sailing, and gunning. If you navigate with the navy, you won't be attacked by brigands (but make sure you are not a on an attack brigands mission) and you will have four swabbies to help you sail the ship. You won't have control over where they go, so choose the mission based on which route you wish to work on.
To memorize routes away from islands (where the navies don't sail), you must navigate while pillaging, trading, or sailing solo for the purpose of memorization. These methods are prone to attack by brigands, which slow the memorization time.
[edit] Soloing
When soloing you must, of course, be an Officer in your crew, and you must also have access to a ship. You must be able to chart the routes you wish to memorize, either by having the correct charts on ship, or in your posession. You can also have someone who has already memmed it, chart it for you.
When soloing a sloop (easiest to solo), you will only have three swabbies to help you sail, and brigands will attack you. You will also have to pay for any rum you consume or cannon balls you use during the battles. If you are planning on memming and avoiding fights, it is best not to put up a jobbing notice, as they will be expecting fights to pay for their time that they spend puzzling for you.
Avoiding brigands is not difficult, as long as there are not many attacking. However, once engaged, after the battle, it can be hard to get back up to speed to avoid others. When at top speed, brigands cannot catch up to you (a sloop is the fastest ship), so they must be in front of you, travelling slower in the same direction, and wait for you to approach them. Turn about and sail back to the last league point, at which point you'll start going in the correct direction automatically. This allows you to avoid another 'turn about' command, and drop in speed.
It very useful to bring another pirate on these solo runs (though that's not a solo run, is it!), who wants to just sail, for little or no pay. You might also "hire" someone for a time. If their output is better than a swabbie, it will help pick up speed to avoid brigands.
[edit] Navy Mission
To memorize routes starting on colonized islands, it may be simpler to simply take a navigation mission aboard a navy boat. You will be assigned to a sloop with four, rather then three, swabbies; rum will be provided by the navy (at no cost to you); you will not be attacked; and you will be paid wages for your performance at the navigation puzzle.

This is not as fast as other memorizing techniques. This also has the added difficulty of having the navigation puzzle reset between each battle. However, if you were already planning on pillaging on a given unmemorized route for PoE, you can both make money on the pillages and work on memorizing the route at the same time.
[edit] Charting for others
Currently, only officers in a ship's crew can chart a course on that ship. Officers who have points memorized can easily chart for others in their crew.
In order to chart for someone not in their crew, that person must trade the ship deed to the officer first. This brings the ship into the officer's crew, allowing them to chart on it. Once the course is charted, the ship can be traded back, and the course will remain set.
Note: this requires the person being charting for to own the deed to the ship. Otherwise they cannot transfer possession.
There have been many requests and suggestions on the official forums for a way to allow non-crew members to chart courses.
